There's no "probably" about it. If you spend any time around Comiket or the back streets of Akihabara, you'll see that while the characters in a manga like this might be exaggerated for effect, they're not entirely inaccurate either. And the guys you see in those places are just the ones who managed to get dressed and go out to buy their stuff; there are many more stuck at home as hikikomori.

So yes, this is a real social phenomenon in Japan. And it's tolerated because such fantasies are considered to be a safe release for young men who might otherwise become dangerous. In Japan, the pressure to conform is incredibly high, and those who can't or won't are… Isolated? Pacified? Neutralized? Take your pick. In any case, being successful and being weird are mutually exclusive. Radical individuality is *not* celebrated. Even the craziest J-Rock stars are only playing characters for their audiences; when it's time for a meeting with the company president, it's "Yes sir, no sir" or they're gone.

EDIT: Please note that by Japan's standards, most of us on this site would be considered "ugly fucking nerds" as well, if only for the fact that we're on this site. It's not as if media like this should be respected for its supposed kindness, though; it's a feedback loop that perpetuates stereotyping, ostracization, and sexism. The nerds address themselves as "creepy nerds"/"キモオタ", showing that they're supposed to have self-awareness that they're bad, ugly, horrible people while willingly conforming to a social category, and apparently being biologically female integrates awareness of arbitrary societally-designated ways in which women are meant to behave. It's all well and good as insubstantial porn, but you can't break it down meaningfully in any positive way.
