You haven't paid attention to the lore, right. Those who do know that there's some kind of conspiracy around, and SF isn't just another Skynet.
Also IOP and SF have different technology direction, so capturing for research makes much more sense than killing. I mean, they even keep Ouroboros (after destroying her physical body) in a damn computer or sort.

On other news, 1 year of token saving nets me Sharkitect and G41's swimsuit.
