Basically it's a what if? scenario. What if Shinji acted more like a hot blooded Super Robot hero like Domon Kasshu (from G Gundam) or Guy Shishioh (Gaogaigar) as opposed to his angst-ridden original characterization? The comic probably makes more sense if you've familiar with Evangelion and the Super Robot genre.

Anyway, while I'm OK with Shinji's original characterization unlike many other people, I still find this pretty funny and would love to see more. :)
