While I'm glad the story ended... I have no frickin' clue how it actually ended.

I think we're gonna need a guide or wiki to untangle this story.

It's a loop. There are really only 2 Marisas infinitely repeating the same loop. The one asleep on the bed is the same one who defeated Reimu. It goes like this: Black Haired marisa failed to stop reimu twice, and was unable to make a third attempt. So instead she put the Marisa from this story into a magical sleep for 80 years and watched over her. She cast a spell upon herself to make her look like Mima and the events of 80 years in the future happened. The Marisa of this story wasnt pulled 80 years into the future, she just slept until she was there, unaware that when she woke up 80 years had passed. Yukari then sent her to the past and she faced Reimu, but in that past she was already asleep, so there were 3 Marisas. 2 of the same, one asleep and one awake from the future, and the black haired Marisa.

Basically, as Bob, George, Megaman, Bass and everyone else from bobandgeorge say: I hate time travel.

It was a very good story though.

Much thanks to URMRGAY for his helpful synopsis. Given how confusing the story is, I did my own chronology of it to help myself better understand it. So here goes:
Note: Marisa A & Yukari A is from the Future, Outside World. Marisa B & Yukari B is from Gensokyo. Reimu 1~4 is the generation of Hakurei Reimu with 1 as the Original Reimu. The Future Reimu is 4, since Reimu 1 is her great-grandmother.
Note2: > indicates main chronology while >> denotes trivia.

>Marisa A [Black-Haired Marisa] sided with Youkai, which causes the conflict between Youkai and Human to intensify, resulting in the end of Gensokyo.

>Yukari A [Future Yukari] sent Marisa A to the outside world. Several years later, they meet again prompting Yukari A to send Marisa A back to the past [parallel] Gensokyo.

>As stated in the letter, Marisa A stopped time for Marisa B [Present Marisa] then she attempted to stop Reimu 1 [Original Reimu] twice.
>> To avoid contradiction of Page 57&62, I suggest that initially, Marisa A failed to convince Reimu 1 in her second time travel. This prompted the event leading to Marisa B's survival. Later on, she managed to convince Reimu 1 to stop killing Youkai through a discussion of both side.

Reimu 4 is surprised that Reimu 1 is the one who initially discontinued the usage of Spellcards instead of the Youkai as she was told.
>>When Reimu 4 transfer energy (kiss) to Reimu 1, she's probably possessed by the Real Mima [Instead of disguised Marisa A]. Hence at the end Real Mima appeared before Yukari B since Real Mima had been watching over Marisa A all along, and offered her thanks through Divine Interference [Saving Reimu], as noted by the oblivious Yukari B in page 52.

>Reimu 4 returned back to her original world. Suika tends to the wounded Reimu 1. Marisa B went back to her own home. She reads the letter, and realized that time has stopped for Marisa C [the REAL Marisa of the past who will be Marisa B]. Marisa D [the Marisa who started all this paradox; will be Marisa A in the future] appears and try to take over the place of 'Marisa' by killing both Marisa B and C.
>>It appears Yukari B had messed up. Instead of sending Marisa B to another parallel Gensokyo, she was sent to exactly the same one that Marisa A go when she return from the outside world.
>>At the same time, Marisa A died. It was unknown whether Marisa D disappeared at the same time because her future self [Marisa A died] or intervention from Real Mima. However, I believed it's the latter since Marisa A simply disappeared as she die rather than, well, dying normally. Perhaps Marisa A's existence is simply wiped out by Real Mima.

>Nevertheless, Marisa D disappear. Marisa B vows to Marisa C that she'll dispel the magic casted on Marisa C.
>>As a final note, at [Page 73&74], when Yukari offered to send Marisa B back to the past but Marisa A rejected, I think Marisa A meant that she wanted Marisa B to continue living in Gensokyo rather than sending her back to the past and forcing her to the outer world, just like wha Marisa A went through. In other word, rather than simply sending Marisa B back to the past, they told Marisa B everything and ask her to stop Reimu 1.
