2. Made a clone of her, which was probably easy because of her X-Parasite/Metroid/Chozo DNA being highly manipulable/replicable and it being done before with SA-X.

3. Mindbroke said clone who probably still thought she was the original Samus, had several creatures like FUCKING NIGHTMARE and Ridley have a go with her.

4. All this to make her a complete butt slut craving penis who still has her virginity.

5. Did hardly anything to original Samus until clone-her was mindbroken, then brought her in.

6. Let Samus get offended by association, then modified her to have a penis just to make her knock clone-her up for real, evidenced by the lack of vaginal sex and Samus having balls.

7. Possibly to make an "ultimate killing machine" from the child they'd have that'd be nearly unstoppable with having Samus as BOTH parents and all the weird ass DNA there. And they'd get to brainwash the kid from the start and not make Ridley's mistake from his first meeting with her.
