They are shipped together because they were both experiments used for military purposes for Noxus. They both rejected Noxus's morals and rules and rebelled invidually. So naturally they get shipped.

@Menoskiller: They a both shipped together because there's this guy who really liked them as a couple so he commissioned a lot of artists to draw both SFW and NSFW art with them. There was so much art by his request that their pairing became the norm.

Completely wrong. You just described Riven's story. Zac is from Zaun. His name actually stands for "Zaun Amorphous Combatant". He was made in a lab, and eventually joined the league of legends to protect his "family".

This may have happened, but it's not where the ship originally came from.

The explanation is actually a lot simpler. It's from the "Battle Bunny Riven" skin splash art. http://orig09.deviantart.net/acd7/f/2012/348/8/d/battle_bunny_riven_by_knockwurst-d5o2n8u.jpg under riven's bent leg, you can see the silhouette of zac, looking up at her. Some artists chose to interpret his expression as adoration, and the rest is history.

@Mondere I think he meant how Zac was created as a "weapon" for Zaun, and how the bio-weapons which killed of her squad were also from Zaun. And at that time Zaun was working for Noxus, so in a way he's right.
